Shatnerverse
Written by William Shatner with Garfield and Judith Reeves-Stevens, the books set in the Shatnerverse continuity, starting with The Return, feature a resurrected Kirk after the movie Star Trek: Generations. "Shatnerverse" is a fan term, not an official name for the series, that reflects the fact that other books tend to ignore the continuity established in these books.

The Captain's Table
This began as a series of standalone novels in which captains tell tales in a near-magical bar. Some minor background elements form a small continuing arc through the books. The seventh book is an omnibus collecting the six novels in one volume. The eighth is an anthology (also listed below, in the Anthologies section) published several years later, featuring stories of captains who didn't get novels in the original series of novels.

Dominion War
Though published as a crossover, these are two essentially unconnected pairs of books. The Deep Space Nine books adapt a series of TV episodes. The Next Generation books are original novels set at the same time, portraying the Enterprise's involvement in the Dominion War.

The Federation Holmes (Batory, Dana Martin)
This is a small press, unauthorized, hardcover reprint of a series of Sherlock Holmes pastiches set in the Star Trek universe and originally published in fanzines.
Originally published as a serial in the back of Pocket Star Trek novels, this Michael Jan Friedman book was at one point planned as the first in a series of prequel books. However, that plan was abandoned when the new Enterprise TV series contradicted the book series premise.

This is a novel based on the massively multiplayer online role playing game Star Trek Online, which is set decades after the TV series and features characters from several series.
